She met with the panel of MSNBC's "Morning Joe" just hours before for an interview and reiterated her displeasure with the president.
Knowles - who won her first Grammy Award this year for her critically acclaimed album celebrating black pride, "A Seat at the Table" - called the award "the ultimate honor".
The response by Waters was in reference to a comment made by Hillary Clinton on the campaign trail.
"It's a scary thing to try to undermine the president because you don't like his policy and don't trust him - and risk undermining the entire country in the process", added co-host Jedediah Bila.
Waters is a representative of California's 43rd congressional district and previously served the state's 35th and 29th districts.
"I have my hopes for Mueller, as most people do", she said.
When asked why Tupac is her favorite rapper, Waters says that it was the late rapper's "sensitivity" and his hit "Dear Mama" that resonated with her.
The acceptance speech ended with a roar of applause as Waters shouted her now-famous words from her questioning of Treasury Secretary Steve Mnuchin during a House committee meeting: "reclaiming my time".
